Messi doubled Barcelona lead with an amazing solo goal after passing three of Napoli players.
Luiz Suarez made it three for Barcelona before halftime when Messi was fouled by Koulibaly in the 18-yard box.
Lorenzo Insigne got a consolation goal for Napoli earlier in the second half with a penalty, but it was not enough to pressure Barcelona in the football game.
Barcelona edged out Napoli in a 4-2 aggregate.
This means Bayern Munich will face Barcelona in a star match in the quarterfinals.
